Of the 20 people injured, none were considered serious and 13 were transported by New York City EMS to hospitals.
Local authorities said they were checking whether a vehicle crash may have damaged the track before the accident.
All train service on the line, which stretches from San Jose to Stockton, was canceled Tuesday while crews attempted to clear the mud and remove the damaged railcars using a crane.
Of those transported to hospitals, four passengers suffered serious but non-life-threatening injuries and five suffered minor injuries, according to fire officials. There were cases of head trauma and back pain, among other complaints.

The VC Line 102 train, which was headed southbound to Los Angeles, hit the produce truck around 5:45 a.m. The truck caught fire and five train cars derailed with three landing on their side. The driver of the truck fled the scene, but was detained for questioning. No fatalities were reported.
In the first incident, a man was hit by a NJ TRANSIT train near the Garfield station with 100 passengers onboard, although there were no injuries. Later in the afternoon, the Port Washington Branch on the LIRR was completely suspended in both directions after an unauthorized person was hit by a train at Flushing-Main Street in Queens.
Police say the two vehicles collided around 10:30 a.m. Saturday in the city’s east end. They say the streetcar has been derailed and the area immediately closed to traffic.
The driver of the car, who reported feeling dizzy before the crash, was taken into custody and faces a charge of operating while under the influence of drugs.
